What I do, when reinstalling my OSes, I tend to leave all the other drives completely unplugged, and have the drive I'm installing in the primary data port, and the dvd drive if using it in the second slot. That keeps everything happy.
Swap out, do the next OS and so on. When all setup nicely, I then put all the drives back in: OSX Sata3: Linux All drives using GPT partition layouts.
